Okay, so we know that the first chapel to St. Theodore in Venice dates to around 800 or so CE but sometime afterwards there's a lot of shuffling around thanks to adopting St. Mark as the city's patron, and around 900 CE the romanesque church is burned down. We also know that the first big late medieval bubonic plague outbreak hit Venice around 1348 or so well after the 4th Crusade. Therefore, the catacombs in Indiana Jones and the Last Crusade probably were expansions of the original 9th century crypt and were abandoned after they literally filled the place up with plague victims in the 14th century.
